couldnt they think of something useful like recharging HP/MP on gaining a merit

the onlyyy ONLY jobs it really effects is BRD and SMN
because they're the only jobs that their two hours last more then 30 seconds to a minute if not instant.
I guess the only situation this would work is lets say you 2hr and gain hate (you must suck then), and have to zone, but you lets say zone rest up MP and go back and 2hr again as a SMN
for BRD if you pull hate just die.
